بررسی استراتژی های مختلف انتخاب ژنومی و مرسوم در مرغان بومی ایران با استفاده از شبیه سازی کامپیوتری

در کشورهای در حال توسعه مخصوصا "ایران سرمایهصهای بومی نقش مهمی در اقتصاد روستایی ایفا میصکنند .نژادهای بومی در مقایسه با سویهصهای تجاری میصتوانند سطوح بالاتری از عملکرد را در شرایط نامساعد محیطی حفظ کنند .هدف از این تحقیق مقایسه یک برنامه اصلاح نژادی مرسوم با دو برنامه اصلاح نژادی ژنومی برای شناسایی بهترین استراتژی کاربرد اطلاعات ژنومی در مرغان بومی ایران بود .در این مطالعه، یک سناریوی مرسوم با استفاده از اطلاعات فنوتیپی و شجرهصای مدلصسازی شد و پیشرفت ژنتیکی مورد انتظار قطعی با نرمصافزارZPLAN + بدست آمد .در سناریوی ژنومی اول، اطلاعات ژنومی به کل اطلاعات موجود در سناریوی مرسوم اضافه شد و در سناریوی ژنومی دوم، تنها از اطلاعات ژنومی مرغصها و خروسصها استفاده شد .تعداد مرغ و خروس در سناریوی مرسوم برابر ۳۳۸۰ بود .در هر دو سناریوی ژنومی، تعداد کاندیداهای انتخابی نر بین ۸۰۰ تا ۴۰۰۰ خروس متغیر بود و چهار جمعیت مرجع با اندازهصهای(۵۰۰ ،۱۰۰۰ ، ۱۵۰۰ و ۲۰۰۰ مرغ و خروس (در نظر گرفته شد .در انتهای آنالیز، اثر استفاده از نشانگرهای با تراکم متفاوت(۱۰۰۰۰ ، ۲۰۰۰۰ و ۳۰۰۰۰) در سناریوهای ژنومی با ۶۰ و ۸۰ خروس انتخابی بررسی شد .همچنین نرخ همخونی در سناریوهای مرسوم با ۶۰ و ۸۰ خروس انتخابی در مرغان بومی محاسبه شد .فاصله بینصنسلی در سناریوی ژنومی اول و سناریوی مرسوم، ۵/۱۴ ماه بود .در سناریوی ژنومی دوم، فرض شده بود که مرغ و خروس اصلاح شده در زودترین زمان ممکن از لحاظ سن بیولوژیکی استفاده شدند، بنابراین فاصله بینصنسلی به ۸ ماه کاهش یافت .دقت شاخص انتخاب در سناریوی مرسوم مربوط به چهار ایستگاه اصلاح نژادی مازندران، فارس، آذربایجانصغربی و اصفهان در مسیر خروسصها به ترتیب۶۳/۰ ،۷۳/۰ ، ۶۴/۰ و ۶۱/۰ و در مسیر مرغصها به ترتیب۶۵/۰ ،۷۹/۰ ، ۶۶/۰ و ۶۳/۰ بود .هزینهصهای متغیر در سناریوهای ژنومی با کمترین تعداد خروسصهای تعیین ژنوتیپ شده تقربیا "پنج برابر هزینهصهای متغیر سناریوی مرسوم (۱۶۶ یورو (و با بیشترین تعداد خروسصهای تعیین ژنوتیپ شده تقریبا ۱۰ "برابر هزینهصهای سناریوی مرسوم (۳۲۰ یورو (بود .سود حاصل از سناریوی ژنومی اول کمتر از سود سناریوی مرسوم بود ولی این سود در سناریوی ژنومی دوم بالاتر از دو سناریوی دیگر بود .رشد ژنتیکی پولی سالانه در سناریوی ژنومی دوم بالاتر از سناریوی مرسوم و سناریوی ژنومی اول بود .مقادیر رشد ژنتیکی پولی سالانه در مرغان بومی مازندران، فارس، آذربایجانصغربی و اصفهان با کمترین تعداد خروس تعیین ژنوتیپ شده و جمعیت مرجع ۵۰۰ پرنده به ترتیب۶۰/۲ ،۵۵/۱ ، ۷۷/۱ و ۰۹/۲ یورو بود و با بیشترین تعداد خروس تعیین ژنوتیپ شده و جمعیت مرجع ۲۰۰۰ پرنده به ترتیب۶۹/۳ ،۱۲/۲ ، ۵/۲ و ۳ یورو بود .با افزایش تراکم نشانگری در سناریوهای ژنومی سود اقتصادی و رشد ژنتیکی صفات افزایش یافت .نرخ همخونی نیز با کاهش تعداد خروس انتخابی از ۸۰ به ۶۰ افزایش داشت) به ترتیب ۰۰۱۷/۰ و .۰۰۲۲/۰) این مطالعه نشان داد، بهترین سناریوی اجرای انتخاب ژنومی در مرغان بومی ایران از دیدگاه رشد ژنتیکی و سود اقتصادی سناریوی ژنومی دوم بود .ولی در صورت کاهش هزینهصهای تعیین ژنوتیپ از طریق کاهش تراکم نشانگرها، هر دو سناریوی ژنومی قابل اجرا در برنامهصهای اصلاح نژادی مرغان بومی خواهد بود
The indigenous stocks play an important role in villager economy in developing countries, especially in Iran. Indigenous breeds could maintain higher level of performance under Incompatible environment compared to commercial strains.The aim of this research was comparison of a conventional breeding program with two genomic breeding programs to determine the best strategy for implementing genomic information in native hens breeding programs. In this study, a conventional scenario was modeled and the expected genetic progress was derived deterministically with the software ZPLAN+. In first genomic scenario, genomic information was used in addition to all other information available in the conventional breeding program and in second genomic scenario, was used of genomic information only. The number of hens and cocks in conventional scenario was 3380 birds. In both scenarios, the number of genotyped male selection candidates was varied between 800 and 4000 males and four sizes of the reference population (500, 1000, 1500 and 2000 hens and cocks) were considered. In the end phase of analysis, the effect using markers with different density (10000, 20000 and 30000) were investigated in genomic scenarios with 60 and 80 selection cocks. Also, rate of inbreeding was calculated in conventional scenarios with 60 and 80 selection cocks in native hens. Generation interval in first genomic scenario and conventional scenario, was 14.5 months. In second genomic scenario, we assumed that breeders of both sexes were used at the biologically earliest possible age, so at that time of selection only performance data of the parent generation and genomic information of the selection candidates were available. In this case, the generation interval was reduced to eight months. The accuracy of the selection index in four breeding stations: Mazandaran, Fars, West Azarbaijan and Esfahan were 0.63, 0.73, 0.64 and 0.61 for cocks and 0.65, 0.79, 0.66 and 0.66 for hens, respectively. In genomic scenarios with the lowest number of genotyped cocks the costs were five times greater than in the conventional scenario (166 per animal unit) and with the highest number of genotyped cocks, they approximately were more than ten times (320 per animal unit). The profit of first genomic scenario was low than conventional scenario, but it was in second genomic scenario higher than two other scenarios. Annual monetary genetic gain in second genomic scenario was higher than first genomic scenario and conventional scenario. It was for native hens of Mazandaran, Fars, West Azarbijan and Esfahan with the lowest number of genotyped cocks and reference population with 500 hens and cocks, 2.6, 1.55, 1.77 and 2.09 respectively and with the highest number of genotyped cocks and reference population with 2000 hens and cocks, 3.69, 2.12, 2.5 and 3, respectively. The economic profit and genetic gain increased with increasing marker density in genomic scenarios. Also, inbreeding rate increased with decreasing number of selected cocks from 80 to 60 (0.0017 and 0.0022 respectively). This study showed the best strategy for implementing genomic information in Iranian native hens was second genomic scenario from economic and genetic point of view. But, with decrease of genotyping costs with decreasing marker density, both genomic scenarios will be executable in native hens breeding programs
